It strikes me that visits to the EBC region hinge on some luck with the KTM/Lukla flights.

As an independent traveler, is it best to book the internal flights through an agent? And does this reduce the chance of being bumped off the flight? Do some agents carry more weight than others, if so who is good? What are the costs and do they vary?

it makes little difference which agent you book the flight through.

to minimise the chance of getting stranded in Lukla, I would recommend you fly with Yeti Airlines as they seem to operate the most flights in and out of Lukla. they will usually adjust their schedule to suit demand. if there are trekkers waiting to fly in/out and the weather is OK, they will lay on extra flights. Shangri-La Airlines and Skyline Airways also operate frequently to Lukla.

costs are USD91 each way and tend not to vary between the airlines.
